Anyone know the .iff for the green starport sign?

It doesn't exist. It's part of the starport interior model.

The best you could do, is edit the .dds texture file in Photoshop or Gimp.
Or if you don't want it there you could, change the texture file to have a completely transparent alpha channel.

Well the problem is, it isn't showing up in the starport.

Check if it's placed via the .WS in a cell of the starport.
